Introduction to Next Generation Sequencing data analysis (English session)

Objectifs

After this course, you should:
•know the main next generation sequencing applications and their specificities
•know the main library preparation protocols, their advantages and biases
•know relevant considerations for experimental design of RNA-seq and ChIP-seq experiments
• know the main file formats generated by an Illumina sequencer and used by the main software dedicated to next generation sequencing data analysis
• know the main quality controls to perform on next generation sequencing data
• understand methodologies for RNA-seq and ChIP-seq data analysis : from raw data analysis to data interpretation and visualization
•know how to analyze ChIP-seq and RNA-seq data using Galaxy
•know the main functionalities of IGV and UCSC genome browsers

Programme

• 2nd generation sequencing technologies and introduction to 3rd generation technologies (talk)
•ChIP-seq and RNA-seq library preparation methodologies (talk)
•Main file formats for next generation sequencing data (talk)
•Quality control of next generation sequencing data (talk and hands-on)
• Mapping of next generation sequencing data and visualization of the results using a genome browser (talk and hands on)
• Introduction to Galaxy and analysis of ChIP-seq and RNA-seq data using Galaxy (talk and hands-on)
•Mining genome annotations using Biomart (talk and hands-on)
• RNA-seq data analysis: gene expression quantification, normalization, statistical analysis, functional analysis, visualization and data interpretation (talk and hands-on)
• ChIP-seq data analysis: visualization, peak detection and annotation, clustering and motif analysis (talk and hands-on)
• Integration of RNA-seq and ChIP-seq data (hands-on)
